There were multiple reports a few updates back. Maybe the above profile shenanigans is a MSStore thing? I also have Xbox one controller by PDP and Project64 doesn't seem to like it even though it's technically an Xbox1 controller. Warning : If unsure about the power supply and power consumption of the device, try to avoid charging the SixAxis on the RPi as this may cause stability issues. Not sure about off brand controllers but my Xbox one for windows controller works like a charm and saves the profiles so you can load different profiles for different games. My custom profiles appeared on first start up (I believe they are stored in the cloud along with your logbook and a few other things). For asian copies of the PS3 DualShock 3 (such as GASIA or SHANWAN), you will need to adust some settings.
I have also done a complete clean (blank SSD/HDD) Win10 install followed by FS2020 install. I have never experienced one of them being 'bumped' over with a new default profile after an update.
